Japan is experiencing a period of extremely bad weather. A teenage girl named Hina Amano sees sunlight in a ruined shrine on top of a dilapidated building while caring for her dying mother. She leaves her mother's bedside and goes to the shrine, crosses the gate of the shrine, and her body is suddenly transported to a world above the sky.

High school freshman Hodaka Morishima runs away from his home on a remote island and moves to Tokyo. On the way, he nearly drowns in a terrible rainstorm that hits the ferry he is on, but is saved by a man named Keisuke Suga, who gives Hodaka his business card. In Tokyo, Hodaka struggles to support himself because he is too young to legally work. He briefly meets Hina while eating at the fast food restaurant where Hina works. Hina takes pity on him and gives him a free meal because he has been eating there for three nights in a row. However, Hodaka lives most of his days in solitude before eventually finding work as an assistant for a small publishing company specializing in articles about urban legends with Suga, a man he met on the ferry.

Hodaka eventually reunites with Hina and learns that she has the power to create sunny weather for a short period of time. Together with Hina's younger sister Nagi, the three of them start a business using Hina's mysterious ability to provide people with sunny skies for special occasions. Meanwhile, Suga and his other assistant—a young woman named Natsumi—investigate an urban legend surrounding a mysterious girl who can make rainy weather turn into sunshine.

Hodaka begins to fall in love with Hina, but Hina's powers hold a tragic secret that will change the city of Tokyo—and its weather—forever.
